basement toilet water hammer

I have a 3-level home with 2 water heaters. The top and basement use one tank, the main floor uses the other.
A couple of months ago I flushed the entire house to get rid of a water hammer issue on my main floor toilet and one in the basement sink. Now, the basement toilet is making a noise. I started a week ago when the toilet is flushed.
Do I have to flush the entire house again to get rid of the problem, or can I just flush the basement?

Not sure if this is related, however, about a two weeks ago I replaced the old ball cock fill valve on my upstairs toilet with a fluidmaster one. Any chance the downstairs toilet issue is related? Perhaps something to do with the new fill valve having more pressure while refilling? Would replacing the fill valve get rid of the noise?
