I have a furnace in the crawl and the air quality is my main concern...should these be sealed?

You should never have an open sewer or vent pipe in a crawl space. I would cap it off to prevent sewer gases from coming out. Does the water softener discharge into a trapped pipe? I can't tell in your picture.

If the pvc for the water softner has a p-trap then that's should be okay
