    Cap it lower if you want, just keep it accessible. Cleanouts are like HP on boat motors. There is no penalty for having too much but it really sucks to not have enough.

    It is the cleanout access for your building sewer. Cap it and create an access door through the deck. Someday you will be VERY glad you did.

    No. No. You're best bet is to open the floor and go into the branch with a wye. Even then, you won't gain any depth to speak of after you put in the p-trap. You were going to do a trap, right?

    River rock in custom showers is actually pretty common. Especially upscale outdoor showers by pools. Using concrete for the base is fine but doesn't serve any useful purpose. Use a Kerdi underlayment system, thinset for the rocks and then grout. Fun project, but when (if) you finish it...
