One side is higher than the other side. Would a wax install be an issue here? I am assuming the wax will mold the toilet into place.

Use a thick wax ring and you should be fine. Don't tighten the bolts too much, that's what pulled the edges up in the 1st place.
Test flush a few times to confirm wax ring seal, then caulk the base and you should fine.
 
I agree, can you get to the piping underneath? With that flange sticking up that far your toilet is not going to sit
flush to the floor. If you can replace with a stainless steel flange that might be the way to go.
