I got a replacement for my bathroom sink, all the dimensions match up, except a few. The main problem is that the tile is blocking two of the holes for the hot and cold water.

How do I hand cut the tile that's sticking out from the counter?

A picture would really help (not sure what you mean by "cut the tile that's sticking out from the counter"), but assuming a top-mounted sink where the holes in the sink don't match up with the holes in the counter...
- Set the sink in the counter
-Use a Sharpie to mark the counter where the holes need to be
-Use either a Dremel tool with a diamond cutting disc, or a diamond hole saw (usually 1 3/8") to drill the new hole(s).
