Cut to the chase, my wife had her uncle install a new water heater. This is how it looks now, completed. Is it as horrible a job as I think it is?

You can't have any type of plastic piping near the water heater flue there needs to be a minimum distance. Also did he take the flue and smash ut on top of the water heater. You should tell your wife to let her family take care of themselves don't let the uncle touch anything ever again
 
Go purchase a couple of stainless steel flexible water heater supply lines, a couple of 3/4 dielectric nipples for the top of the tank, and two male fittings in CPVC to attach the supply lines to.

horrible has to least be 18 inches from the top of the tank then u can change pipe material to what ever.
